I'm creating a drawing from an assembly which contains 2 subassemblies. Its fairly simple, but when I ballon the drawing I get two parts with the same balloon number. The parts are contained in two different files and not related, but Inventor sees them as the same part. Any suggestions?

Check that all the part numbers are different from each part/sub-assembly. Inventor will try to roll all matching part numbers into one row. I believe there is a hot-fix for this on the Autodesk website.

Also not sure but it looks like your arrows are very close to other parts. It might be they are just getting attached to the wrong part.

If the parts are in sub-assemblies any balloon callouts will have the same item number as that sub-assembly. Try expanding the tree for that sub-assembly, there are two ways you can display parts for a Parts List (Parts View and ??? can't remember the terms they used). The numbering should work if Item 3 is the sub-assembly, Items 3.1, 3.2, & 3.3 are all items in the sub-assembly.
