Has anyone fixed this? when you have a pipe rise, and the rise extends past the cut plane, Revit adds that dot...it's not the centerline...it's just a dot. Anyone dealing with this?

I'm not sure I've ever seen what you are talking about.

I don't see those when modeling in "Thin Lines" or on my prints?
Are they printing? - Or are they just an annoyance on the screen when "Thick Lines" are on?

They do printAnd yes, they are only visible when Thin Lines are off.

Those dots have the most unusual behavior.
It all depends on how much pipe (riser) is above or below the top of the primary range.
If the top of the pipe is below the top range than no dot.
If the top of the pipe is 5' above the top range and the bottom is 5' below than half moon
If the top of the pipe is 15' above the top range and the bottom is 5' below than 3/4 moon
If the bottom of the pipe is 1" below the top range and 4' above than full moon (sometimes I feel like giving to Adesk).
Go on, play with it and see if it makes any sense to anyone.
There is no way to remove it and it will not print.

Hmm, that is strange. We've never had them print here.
