Check that the geometry in the light fixture family V/G Overrides include the RCP. I've noticed many fixture models don't have this checked.

I'm having the exact problem in Revit 2017. Can see 2nd floor ceiling fixtures through my 1st floor fixtures (when looking at the 1st floor RCP) - even if the view range doesn't see the second floor!
1st and 2nd floor RCPs are using the same view template. 2nd floor RCP shows up fine, 1st floor light fixtures see the 2nd floor (walls and light fixtures)
All was fine, then i saved/synced, and during the save the fixtures turned "transparent" and i can't get it to go back. Again, only on 1st floor.
