If you have a license file that includes both the 2016 and 2012 licenses, one server can be used to support both versions.
Generally speaking you need the FlexLM version that support the higher of the two App versions (in your case, 2016).
You can always install the latest (v11.13.1.2 ?) anyway and it will work for older versions.
An exception to the rule is that v11.12 can serve up 2017 licenses, even though most things you'll read say you must use v11.13.x for this.
