Our office is usually either on the current version or one behind... depends on my ability to get the new version installed in between my other workload. We do not, and have not ever batch converted files to the newer formats. I imagine with jobs dating back to 2007 still on the server that I have files that are up to 3 .dwg versions old still "active". Once they are worked on again they'll be saved, but we don't go into the xrefs and resave them. Personally I think you may be opening yourself up to other issues by converting everything...

We usually save all XREF files as AutoCAD 2000 format.

When we migrated from LDT to Civil 3D, we reconstructed most of the projects and converted them to Civil 3D. We've had version problems from time to time stealing from 09 projects, etc. just be aware of it.
