Default Clipped PDF underlay plotting "ghost lines" and more

I am using AutoCAD Architecture 2012. I had some old drawings scanned to pdf and put them into model space. I copied and clipped each elevation individually so I have room to write notes in model space. I set PDFFRAME=2.

When I plotted a 11x17 of the 24x36 sheet, it looked pretty clean. I just got a fine line above each elevation. The ghost line was located at the top line only of each view port in paper space.

When I plotted a pdf of the sheet, I got a whole new set of problems. I attached the pdf to see if anyone here can help with the issue.

    Thanks in advance.
