Default Tags for linked objections turn to "?" randomly

We are having an issue on a project in which we are using a master model/annotation model method. The idea behind using this was it's a large campus of buildings which can have multiple projects going on at once. The only way to keep plans up to date for all projects is to do all modeling in the same file and then split out the annotation on a per project basis. This keeps the file sizes down since multiple projects aren't cluttering up one model.

However, we are running into an issue where when we tag duct and pipe from the master models, they randomly turn to "?" when we sync. I'm honestly lost as to why this happens. It happens to objects that haven't been touched in quite some time and since it happens randomly, it can really mess up the production of construction documents when a duct size turns to "?".

Has anyone encountered this issue and is there a fix?

This shouldn't be happening and I would be concerned about stability issues. I was testing this out with the sample files and moving, redefining and otherwise playing with ductwork should be reflected by the tags when that model is reloaded. I wonder if it is not due to the size and complexity of the file?
