Will the the addition of the duct liner deduct from the inside dimension of the duct for calculation either by Velocity or Friction?

Seeing how "Insulation Thickness" and "Liner Thickness" are family parameters and not system parameters within duct fitting families, I would have to guess no.
The dimensions of a duct fitting are put into the connectors, so thats where the calcs would get that information. With lining though, there is nothing that links those parameters into whatever engine calculates such things.

So in order to gain an accurate duct layout by either velocity or friction the connector sizes will have to be sized based on the inner lining?

The Insulation thickness parameter is probably there for interference checking purposes.
