I've had issues with this off and on in the past few weeks. I have found that if I "regen" while zoomed into the hole in question and again once I've setup the viewport, it'll look right.

Back in the day (release 10 or maybe 9), an "old" board drafter was trying to teach himself AutoCAD where I worked. He couldn't draw a square. After about 2 hours of frustration he came to me for help. He drew a square, it printed square, but it wasn't square on the monitor. I leaned forward and adjusted the vertical and horizontal settings until it looked "square". He promptly went home and never tried CAD again (as far as I know).
You can also try adjusting your VIEWRES setting. This controls the smoothness of the appearance of Arcs, Circles, Ellipses and Splines. The higher the value the smoother these items appear. We have ours set to 2000.
You can also get to this setting under the Display tab under Options. You would want to change the value for "Arc and circle smoothness"

FACETRES may also be something to look at, given it sounds like you're using solids.
