Wall not cuuting by Window

On the attached, I have two stacked walls (first and second) where three windows are placed so that they straddle both walls. Since the windows were placed on the second floor, they cut the send floor walls as they should, but not the first floor walls. Is there a way to get windows to cut different walls?

I have tried to join the walls, but same result.
