When you schedule doors (for example) in linked files, is there any way to add a desigination of which linked file the door is from? How about for nested links?

Add a shared parameter and modify it per link. As far as automatically, not that I am aware of.

Is there any way to make a shared parameter value apply to to every element in a project? I am making a text based parameter "location" and as far as I can tell, I'll have to select every element in each project to change the parameter. This will be a pain because the model is still being worked on and added to.

In your door schedule under fields in the lower left there is a box/pulldown which lets you include linked items. one of the choices is link name. So you can just select your linked models, give them a name and then sort this way.
