How do you trim out the earth hatch in section
This building has a basement but the earth hatch goes right through it?

Place a Pad, with the Site tools.

It will "excavate" a hole in your topography.

You can specify its depth, and sketch the footprint.

Tried that
Even lowered the pad to 5' below floor and it didn't excavate

Do you have the topo in multiple phases? It appears from your image that you have overlapping geometry.

It looks like your pad is only about 1 foot thick. And it looks like it is "excavating" .
Try making it the full height of the basement?

Is that how people are using the pad to excavate for a basement? I have made the pad the thickness of the drainage material below the basement slab and have the pad elevation set to just below the basement slab.

Let's think about how this would actually be built on a real site.

1. Existing topography
2. Proposed Grading/Excavation Plan-Cut/Fill calcs
3. Foundation Plan

So--in Revit:

1. Existing Topo
2. Proposed Grading--Edited toposurface--cut and fill manipulations
3. Pad for building footprint/foundation
