how do I model rooms below grade, where the topography runs over the ceiling? I have tried modeling a separate patch of topo to replace the area my building pad removes, but it is a hassle to realign all of these little patches. any ideas?

I don't use Pads for precisely this reason. I split the Toposurface and delete the central part to allow a hole for the building to 'pass through' and then build out underneath the topo with regular floors and walls. You have to make your topo material transparent, with no hatch, or it screws up the sections, but IMO it's worth it for the flexibility.
