Here is a quote out of the new features on Revit 2011.

Materials
• Protein 2.0 appearances, in single project library
• Increased interoperability with 3ds Max through:
• Export of FBX files to Max with Protein 2 appearances
• Import of DWG files and ADSK files with Protein 2 appearances
Note3ds Max/Design 2011 is required for materials to transfer.
• Support for new realistic display style through Protein 2 materials
• New material classes available in Protein 2, including procedural appearances

Does anyone know what "Protein 2.0 appearances/materials" is?

Protein 2 materials are the new mental ray materials that ship with 2011 Revit, AutoCAD, Max, and Inventor. It's a shared library of materials that these 4 programs share.

What's the difference between those and what was in Revit 2010, or is it purly that this material system is shared?

The material system is now shared, and old "protein 1.0" materials aren't compatible with the Protein 2.0...meaning if you export out a DWG from Revit 2009 0r 2010, and take it to AutoCAD 2011, the materials wont show up. Needs to be Revit 2011 to either AutoCAD, Inventor, or Max 2011 to work properly. A Revit 2011 model exported to FBX won't have the materials if opened in Max 2010.
