Cutting A Mass Profile

I have a In-Place mass that I am trying to cut geometry in... (See Image)

I am trying to cut Profile B with Profile A and it keeps leaving the small side instead of the side I want to be left (See Image)

Can I control which side of the profile is not cut away?

From the look of it you just need to make profile A thicker (deeper) so it fully intersects profile B.
