What is the best way to lock walls together vertically, floor to floor. My thought is to constrain them to a reference place. Is there a better way? Thanks.

Just a few ideas:
-Constrain the walls to Levels at top/bottom.
-Join Geometry of all walls.
-Pin in position.
-( Optional-careful here ) Place dimensions in a section and lock them.

Simply attach them top & bottom. They'll move accordingly if you change level heights.

I need to link them so if they change location the floors above move also.

It sounds like all of that should be controlled by Levels, and the floors and walls should be contrained to Levels. Change the Levels, and the walls/floor move with them?

I have to agree with Cliff, if you constrain them to their appropriate levels (which they, floors, need to be associated to levels anyway) then that relationship will stay intact. It may be a matter of with the Walls setting a negative Top offset distance off the level above to keep this relationship intact (depending on how you want things to come together and level placement).

No, in plan, like if you made a hallway wider or the footprint changed.

For that type of constraints, use:
1. Grids
2. Locked Dimensions ( careful! )
3. Reference Planes or Reference Lines

To amplify Cliff's comments, you can also group the walls, or use stacked walls.
