Here is a screenshot from Revit - I'm not sure how to get what I'm trying to do. I have included a line drawing from AutoCAD showing what I want. The red line indicates what I would like the bold boundary to be.

Try this:
Pull all the walls away from each other temporarily so none are joined.
Next, pick the two "major" walls and trim them.
Next, highlight one of the walls which still needs to be joined.
Highlight the blue dot at the end of the wall, right click and select disallow join.
Next, use the align command to align the end of the wall flush to the face of where
it needs to stop.
Repeat this process and see if you can get it all to clean up.
Another thing about walls in Revit is how "layers" in the walls "react" to each other
when trying to join. Make sure all walls have their core boundaries set correctly in the wall's structure editing window. The core boundaries should be next in from the extreme interior and exterior finishes.
