How come sometimes I have no control over the extension distance of a beam. Everything indicates that this beam should extend to the center line of the wall, but it's not. Whats going on and how can I fix this? Thanks.

Depends on which you use, earlier beams had no extension options built into them, also they can interact with walls in an unusual manner depending on the material of the beam family.
Make sure you have the extension options and this should be easier, I assume even with 2012 the analytical setup of the member which helped with connecting in the past is still around.

in your image, the end of beam appears to be a bit past the center of your wall..?
the blue dot should be on center of wall. how did you create beams, i have seen problems with
bringing in beams with 3rd party design program imports.
revit will snap to wall center when placing beams.
also are the tops of beams in the same plane, i see that you are using
z-direction justification set as other, this changes the beam gap join distance.
also intersection of sloped beams revit has problems with beam gap join.
beam extensions do not show using coarse view, say you set the beam extension for a cantilever.
you will not see the cantilever unless you change to medium or fine view.
