Connecting linked models

I have recently started playing around with linked models in some projects, the links have been between Revit, MEP and Structure, however i haven't worked on collecting this information back into 1 model.
so i guess the question would be, is there a specific program for this job or how is it done ?

What do you want as the final result? If you are working in Revit Architecture and want to show MEP and Structural items in your drawings, you just need to link those models into the architectural model. If you want to perform more complicated actions, such as clash detection reports, you can link all of them in Navisworks.

You can do the clash detection in Revit as well though you want to take it bit at a time. For example, run the clash detection from mech and structural framing, another for mech and ceilings, etc.
