I'd like to graphically show which columns in the plan are stopping at this level and which continue on up. (i.e. I am on Level 2, some columns stop there, some continue to roof) My first thought was to put a fill pattern/poche within the HSS tube family to make it a solid gray or black. There is even a Visibility/Graphics Override within the column family that allows me to assign an element to only show when the family instance is cut. However, it appears that I can only draw lines, and not fills within a family. is there a way around this?

I *think* the cut pattern override is probably what you want. Try this: in the visiblity graphics dialog (VV) set the structural column cut pattern to a fill of your choice and see if that is what you're thinking. Revit can show a different fill pattern for elements when they are cut. (can also change the linestyle used to draw the outline of the element). This also keeps the graphics data driven rather than manually driven.
It just dawned on me that you may be trying to show the entire cross section as solid black/grey, not just where the material of the HSS walls are. In that case, I don't think there's any convenient way to achieve that but will think about it.
