I received 3 revit files: one is building skin, one is interior, one is the combination of the 2 linked revit files.

Both of the building skin and interior revit files have different insertion point because when I copy one element from one file and paste it to the other file, it doesn't align. But the third revit file that has these files linked in it shows them aligned, how is this possilbe?

I know it's not a good practice, but what if I want to relocate the whole thing in one to align with the other file so that it will have the same insertion point (coordinate), what's the best way to do it?

I don't think you can do this while you are in 3d view, is that correct?

Instead of moving geometry, I would move the Project Base Point. You can turn it on in Visibility Graphics-->Model Tab-->Site-->Project Base Point. You can turn it on in a 3D view, but it might not be as easy to reposition there as in a plan view. I would guess you would need to do this in each base file, and then reposition the links manually in the composite model. Keep in mind, it's been awhile since I've done this myself, so it might not work as expected. This is just the first thing I would try. .-)

But the third revit file that has these files linked in it shows them aligned, how is this possible?

When linking in models, they don't HAVE to share the same insertion point... you just move it around after you link it. That said, it's terribly inconvenient when they don't share the same insertion point. Go with antman's suggestion and simply move the Project Base Point in one to match the other.
