I am able to tag rooms individually, but when I try to "Tag all not tagged", nothing appears. Just an FYI... in the "Tag All Not Tagged" window, I DID check the "Include elements from linked files".
Any thoughts?

are your room tags visible in the view?

In the 'Tag All Not Tagged' dialog, make sure that you have specifically selected a Room Tag from the given list. This command does not automatically Tag absolutely all untagged elements, but only those elements that can host the selected Tags in that list (i.e. same Category). One can select multiple Tags by holding CTRL in order to use this command on multiple Categories of elements at once.

I've found that for space tags specifically, the Tag All function doesn't work until at least one space in the view is already tagged. Once there's a single instance of the space tag in the view, the rest will populate automatically using Tag All. After they're arranged to my liking in a single view, I typically just clipboard copy and paste aligned to same place in all the other views of that floor.

I've been having the same issue and I noticed that if the linked models display visibility is set to Underlay before you try "Tag All Not Tagged" then the tags won't come in, they will if this isn't ticked or if halftone is ticked.
