Rafter Framing Extension

I have been practicing using the rafter/roof framing extension tool and have been able to create a roof ok but after its created and it generates into the model the framing is too high above the wall. I create the roof shell first using the roof by footprint method and change the properties to rafter so the roof shell sits nicely on the top plate like a birdsmouth but the structural framing doesn't follow. I tried changing the roof framing z height in properties which dropped the roof down but all the components aren't sitting flush anymore eg hip rafters and jack rafters(they are crossing over one another). Any help/ ideas would be much appreciated.
