I'm working on a two building, six floor, multi-family housing project. We have roughly 20 unit types (I know..yikes) and each is represented with a different model group, while exterior and demising walls sit in the model. It's an inherited model and it gets pretty messy but for the most part we have been able to find solutions.

The one problem that remains a mystery is every now and then a group instance will go "missing". For example, yesterday, all units were accounted for but I opened a floor plan this afternoon and 5 of our unit model groups were gone. As far as I know, no one has worked in that building since the last time I looked at it and other instances of the same group type seem to be fine.

I assume these group instances are just magically disappearing but I just can't figure out what's causing the problem. Any tips?

Are you assigning groups to specific worksets? They have a Type and Instance parameter for Workset. If the Instance parameter is different from the Type then individual groups can be turned of if that workset is closed.

They all seem to be on the right Workset but there are a lot of units so I will keep looking. Unfortunately, we are really just using Worksets to separate the model from grid and site so it's unlikely that someone would be using the wrong one. Still, I'll keep an eye out.
