This is something I found during my recent trip into the Room Bounding Forest.
Joining geometry on two walls (one must not be within the room of the other) affects the behavior of the From Room or To Room sections of the Door Schedule. If they both have their Room Bounding checkboxes checked, then the new joined wall gets in the way of the Door's From or To properties. Just uncheck Room Bounding on the affected wall and all is better in the Door Schedule. The schedule doesn't update automatically though. You will need to nudge the door or flip it's swing back and forth to update the schedule.
