Take a look at the picture, the view is screwed up...This is the 2nd project now i have had this problem and its causes sheets to become unmanigable as every viewport is not selectable on top of other views in the same range.
I have a feeling this has something to do with the 2d and 3d workspace characteristics that items have ben given such as levels. Which i still dont understand the use for, causes problems on every update to a new version of revit
I believe the crop boudaries are for the model only. It doesn't affect ref. planes, levels, annotations, etc.

What version are you running? In past versions the view edges often got excessively big, especially on details that were callouts of sections. Since 8.0 i haven't seen this.

Sorry, dont understand how that applies..the crop boundry has worked in the past with any view. the only thing i have seen in past releases is Text Notes sometimes being ignored outside the crop window. I havent had that problem lately so maybe it was fixed in a release and i wasnt aware of it.

I had this problem with 8.0 also on one project, thats when i began to notice it.
I do think your right on the callouts, i have had the problem on section and with callouts. It almost seams as if once the problem starts there is no real logical item in the model thats causing it. I have tried to delete everything well past the point when the problem started and it still happens. I have even tried deleting everything in the model, going to that section view to still find the window at a shape outside its REAL crop window.

Not that this necessarily fixes the issue but you can TAB in to select other views on a sheet just like tabbing into any other object in Revit that is behind something else.
I have only run into this with reference planes and/or grid lines not associating to the crop region. On or off for some reason the view extents include the full length of the ref plane or grid line regardless of the crop regions extents.
Since using scope boxes for annotation control I haven't had this issue so you may want to give that a try.

We also noticed this when we switched for 6.1 to 8.0, and it continues in 8.1. After a novice Revit user was concerned about printing with the view boundaries off the sheet I looked into the problem.
It appears that the view boundary is defined by the extents of the view. If you have items off to the side and or reference planes those will increase the size of the view boundary. I think but could not confirm that model items that cross the crop region are also included in the drawing extents. I drew a 100' x 50' building and cropped it in half with a crop region. I then duplicated the view and removed the crop region. Placed them on a sheet and compared the sizes. They appear to be the same. Also noted that the Zoom All in the view also takes that into account, when previously it zoomed to the crop region. I also noted that you can select model objects outside of the crop region with the window and crossing tools. Really bad. Yesterday I tried to remove text and notes from a duplicated view and ended up erasing half the model as well. Maybe we could get a comment from the factory on this. Was there a purpose to the design or is it an error?
That is what I was getting at. The view boundary includes everything in the originating view, but the crop boundary is for the model. Take for instance an elevation. Move the crop boundary in where the level names are at and the names will at some point go to the outside of the crop boundary. When you place it on a sheet, the view boundary will be just outside the level names. If the view boundary and crop region were the same, you would lose the text as it is setup in Revit now.

When you erase anything, no watter what view its in (Except detail lines and text notes) its going to affect the rest of the model. be careful just erasing text even if its outside a crop window, sometimes you will grab walls, and other items as well that are barely within the view range but may be hidden from the view.
One way to be careful about it is to hit the filter and verify everrthing you are deleting.
