How do I combine, or extend the lower roof into the upper one?
Also, how do I hide the lines that separate the walls?
Thanks for any help.

Ok, sorry for the lines question, Join Geometry did the trick there but it does not seem so simple for the roof.
The Join Roofs command does not work either... I get the following warning:
"Part of the roof to be joined misses the target face."

They cant have the same slope. your lower roof has the same slope on the hip-face as the target roof. Join Roofs will try to make the lower roof continue upward at the same slope, but since the faces are parallel, they will never meet.
Wait a second....once the two sides of the low roof reach a certain point, they should form a ridge. At that point, they should be able to join to the main roof. Try modifying your sketch of the low roof. Pull the sketch line that is not defining slope towards the interior of the building more, until a ridge appears when you finish the sketch. then use Join Roofs.

Thanks Scott. That works however it blew one of my walls under the low roof and I cannot get it to connect back to the upper roof. The one on the right did not get blown away but the one on the left did... odd.
Also, I have roof "parts" inside my building now. When I go to align, the roof un-joins again.
