I'm pretty sure I already know the answer to this one, but is there any way to get the room area to include the interior structure (that is not attached to an exterior wall - such as a column)? If not, it would be nice if under the room function, we could have some toggles to control stuff like this.

To answer part of your question, you can specify whether architectural columns are room bounding or not.

Also you can draw the area defining lines without having the rules check box checked where ever you want them.

Per the 9.0 Help File:
The following elements are now considered as room bounding in room calculations:
Walls (curtain, standard, in-place, face-based)
Roofs (standard, in-place, face-based)
Floors (standard, in-place, face-based)
Ceilings (standard, in-place, face-based)
Columns (architectural, structural with material set to concrete)
Curtain systems
Room separation lines (see Room Separation Lines (mk:@MSITStore:C:Program%20FilesAutodesk%20Revit%20Building%209.1ProgramHelpBuildingENU.chm::/WSfacf1429558a55debd637aff4f2f7abe-7fc8.html))
And in 9.1 architectural columns can now be defined as room bounding prior to placement via the Options Bar.

That is the difference between the Area tool and the room tool.
