I have a 30"x30" fixed window family that I want to nest into a new window familiy to create a new 90" x 90" mulled window assembly. What is the best way to do this?
I tried creating a new window family using the defualt window with trim template, but this didn't work so well.

The 30"x30" family can't be hosted. Rather it needs to be a standalone family generated by using the generic model template then switch the Type to be in the window category. Then you nest the family into a hosted family where you define the size of the opening required in the host object.

I wasn't trying to say that window can't be nested into another window, just that your window to be nested, can't be hosted to a wall, or it would think that it would be preferable not to have it hosted, as I can see what is essentially "double hosting" causing problems down the road. Personally I'm becoming a bigger and bigger fan of creating objects to be hosted as standalone families, that do get nested into the "hosting family" this gives your more flexibility down the road to drop the same exact family into unusual conditions, where hosting to a specific element like a wall may not be so helpful. Examples, would be really odd existing conditions, or quickly turning a door or window into an curtain panel.
