I am working on a presentation site plan and I want to modify the plant and tree families so that they display filled in with color in shaded 2d view. Does anyone have any ideas

Take a look at this (http://usa.autodesk.com/adsk/servlet/index?id=9340010&siteID=123112) product.

i have played with that before and was not impressed. We used a similar product called M-color. But I want to be able to do this with in Revit. Just using the basic tools in revit I have everything else on the site displaying in color the way I want (grass, pavement, planting beds, ect..) except for the trees.

Just make the families as solid extrusion, then apply a material to it.

But then in 3D views I am going to see all these green cylinders under my trees. I can control the visibility of 3D geometry in plan and elevation view, but they always show in 3D views

You'll need to add in subcategories to the landscape category and manage those with your visibility settings.
I wanted somegthing even more complex with a 2D tree in plan, a nother graphic in elevation and yet another in 3D. I had to eventually place two sets of trees and manage then with filters. (2D trees, 3D trees....)
Getting the shadows right in each view is the tricky part.
