Any ideas why the mullions are doing this? I removed the grid segments for the portion below and changed the system panel to a wall. Although you can't see them in the pic, the mullions under the wall portion of the curtain wall are correct.

The mullions are taking the form of the panel just bellow their grid lines.
I know it is a rough workaround, but you can try this:
Delete the mullions that aren't behaving as expected. Create a new grid line in between the top mullions and the mullions just bellow (where these problematic mullions are sitting currently).
Then you delete the portions of the new grid line you don't want to cut your panels (and just leave where you want the mullions). Once it is done, add the mullions to it. Now you have to move the grid line you just created to match the same place where you want the new mullions to be. However, Revit will not allow you to have 2 grid lines at the same place. But if you select the grid line and activate dimensions, you can choose a dimension from the existing grid line as close a 0' - 0 1/128" and it will do what you want.
I personally don't like these workarounds where we have to cheat, but sometimes with deadlines close we don't have choice.

Another option is to delete only the mullions and not the grid. Then replace the individual infills with your desired one. However, the surface pattern will not be continuous but the mullions will be correct. You could also use the join geometry tool to get rid of the joining lines.

Thanks for the help. Jstadler, I like your method. It seems a bit easier for the typical user to deal with. Here is a sample file with the problem and the solution.
