Loss of Referenced Data

Recently, we've been experiencing moments where we lose our data references. This happens only to our satellite offices.
We've been told that it might be because of the conflict between the 2007 file structure of Civil 3D and the way WAN accelerators work. I'm just wondering if anyone else has experienced this as well. If so, did you find a way to stop it from happening?
The only way we've found to "fix" this is to re-reference everything back in. That can be a lot of work when dealing with 80 alignments and a large surface.

We've found out that the only real way to solve this problem is to break down large projects. Would have also been nice if the people putting the project together used the SoP that was written up to keep the file size down.
