Foundation not moving up

We have a project in which some foundations are not moving up, and is driving us nuts. Instead we get an error;

An attached Structural Foundation will be moved to the bottom of the Column.There is currently an 800mm vertical gap between top of foundation and bottom of column, and all we want to do is close the gap.
Is this another case of Revit trying to protect us from ourselves, but in this case is getting it wrong?

So ADSK support said to use the align command, which low and behold actually works. But... should the column move, the foundation goes back to it's old ways of maintaining this huge gap.

The fact that Revit does this after getting the foundation to the correct level doesn't instill a lot of confidence in me at the moment. If I have a whole lot of foundations for a project and I move their respective columns, am I really expected to manually align each foundation back up to the correct level again?

How about building the foundation within the column (more like a pile thing)?
