So I have the truss like I like it. Now I want to array them (17) total at 7' on center.
So I group it, then array it. When I do the bottom chord flips back around to its default location. Its unpinned in the original.
So do I really have to then go in and adjust the 16 that are in the wrong location?
I'd like some suggestion.

What happens it you do a group array instead of grouping first.
I know it's not exactly what you want, but I've found some very funny things have to custom truss systems that can't really be anything more then bugs.
Or simply group and copy multiple?

Here's something to try: Instead of unpinning the bottom chord in order to rotate it, try selecting the truss element (the dashed blue lines forming the outline of the whole truss) then go to properties and then select "Edit/New" in the properties dialog. In here you can set a default rotation for the bottom chord and it will preserve that rotation through grouping/copying.
It's also important to note that the elements need not be grouped, you should be able to just select the truss element and copy or array it. The fact that it's a Revit "type" sort of lends "group" properties to the truss elements which are of a particular type. (can change top/bottom chord rotation, can specify new members etc.).
This is not to say that the behavior you're seeing is desirable, we'll look into that further.
