We've downloaded WU1 and WU2, and followed the instructions pasted below to try and updated our shared content. Problem is that it didn't ask where to go and find our shared content and ran without any questions or prompts.... after we had fixed a few of the errors in the command line (highlighted in red).

Does anybody have any ideas as to what this process is doing and how to make sure we have updated our content, particularly the family template files?

Follow these instructions to install this update on a single computer.
1. Download the update and save it to any folder.
2. Ensure the original product installation media is available.
3. To update local content and program files: Find the folder where you saved the update and double-click the executable (EXE) file.
4. To update shared content: Click Run on the Start menu (Windows). From the Program folder of the installed product, enter following information and click OK. Ex. C:\Program Files\Revit Architecture 2009\Program> (should be /) RAC2009_WU2_SP_ENU.EXE /rc
5. When the installation is completed, the following message will be displayed: "The Service Pack was successfully installed and Revit Architecture 2009 has been updated."

WU2 Was a Patch, not a complete install. It only handled the files it needed to. I'm surprised if it changed the INI file, thereby changing your paths. WU1 WOULD do that since it was a complete install.
