I was wondering if anyone knows how to get rid of the excess sump on the manholes in the profile view. Manually, I can adjust the its elevation, but it still leaves a significant gap from he bottom of the manhole to the pipe's invert.

There are several things that could be affecting this. The first thing to realize is that in profile, the outer structure wall is what is being displayed. Because of this, even when the pipe invert and sump elevations match, it will appear that your sump is lower than the pipe inverts.
Next, because there are multiple things causing this, I don't know how to keep it from happening. The easiest way I have found to make sure all of my sump elevations match my invert elevations is to edit the structure properties. You can see in the sump.jpg picture that the sump and inverts don't match. But if I edit the structure properties (structure properties.jpg) and select the sump elevation (red arrow, 0.00) retype 0 and then click apply and then ok, it adjusts the sump to match the lowest invert. You have to clikc apply first. Just clicking ok doesn't work, it seems. You can see in the sump fixed.jpg image that it has fixed the problem. This is a pain, but doable.
So, I'm not an autocad professional, just an engineer trying to figure this out. There may be a better way, but this is what I have worked out on my own. I hope it helps.

Your answer lies within your rules. Do you drop across structures? Do you have a preset sump depth? Look at your rules files and start there you should see what I'm talking about.

If you go into the part builder and ad a floor thickness of zero to your desired structure(s) and use this in your structures properties you will get what I think you post is looking for.
It's cheating, as there can not be a zero floor thickness in the real world unless your structure is open to the ground! But I understand that people tend to want to keep stuff looking the same as they are used to, even though this is an incorrect view that is created, so I share this with you with hesitation, as I think I'm not truly helping in the long-term. :?

that's correct, it's defeating the purpose of having a BIM as the industry is moving in that direction. Technically speaking, in the future with BIMs, we won't need to dimension things anymore or do any callouts until the time of construction when the contractor takes the BIM and does his own dimension callouts as a need-basis on the field. I rather technically have my BIMs correct even though we still see and do things "the old fashion way"... we really need to phase that out.
