Can I change the elevation of a wall feature along it's length? How would be the best way to do this?

Depends how you made the feature. To do that youll either need an in-place family, or an "out-of place" family that is shaped that way. A Generic wall hosted Model comes to mind, or (if its just a band that changes elevation as it goes) you cna do it with a Line based Generic model or a face based...

I handled it by manually stacking walls editing the wall profiles, I didn't like the sections through an in-place family. Can anyone foresee a problem doing it like this? I am having trouble getting windows and wall openings to go through both walls, any ideas? Thanks.

Join Geometry, the walls... Then the windows should cut both of them...
