Default Problems upgrading to ACA 2012

The firm recently upgraded to new machines and we moved our projects from ACA 2008 and 2011 (our old machines were too slow to run 2011 files for some users) over to ACA 2012. Now we all have the same ACA version, however, we are now experiencing issues with files not showing up in Project Navigator. Specific examples include:

Missing all of our sheets in one project, even though the .dwg and .xml files are showing up in Windows Explorer.
    Missing XREFs
Unable to use the automatic callouts to create views/ model space views.

One suggestion has been that we are having issues with the Windows 7 Pro Firewall and our Windows Server 2003 setup (which we are upgrading eventually).

Do we have a corrupt .apj file? Should I create a new project and just bring the .dwgs into it? Is this an IT issue?

    Thanks for the help.

We had server issues that had nothing to do with ACA. Moving to Windows 7 while staying at Windows Server 2003 was the issue. Fixed now.
