You have to work with Search Set along with Navisworks file set (NWF) file.
One you update the original source file (I usually use a NWC) the software automatically recognise the new elements you added within your model and move them in the proper Search Set.
If that search set in hidden in the viewpoint it will be hidden as well with the new objects.
Remember to set the viewpoint attributes to "HIDE/REQUIRED".

    Hope this helps you.

I can create a search sets that says for example
Item Name not equals Basic Wall but funny enough it still picks up the Basic Walls. If i try the = Basic Wall it does pick up those though.
I thought going the not equals would solve my problem

The "find Items" tool is an amazing feature of Navisworks.
Still, sometimes gets you frustrated because you don't understand why is finding something which is not suppose to find.
I usually when that happen, use a workaround.

I simply change my search criteria... hopefully, your object has more than one single parameter (property) which it is identified with.
I usually use something under the "Revit Type" prop (if your original file is a revit based file).
