What can I purge from my C3D template (or any other C3D drawings) that will not affect the C3D styles?
Can I purge everything, just not use the "Purge All" option?
What else can I do to clean up a template/drawing?

You can only purge things that are not being used in a style.
So you can purge all without affecting your styles.
Oh wait. That may not be entirely true. In 2007 I was able to purge a layer being used by a style. I think it was the layer for the contour label line but I can't remember for sure. Since you are using 2008 this should not be an issue.

I work in an office where they some times "purge the annotation scales." I don't know how or why that happens, but I have avoided it (didn't run the script) on the C3D jobs. They have said is speeds up the loading of large files. As this is a tempting affect, am I correct in keeping the scales?
I do not know how to "purge" annotation scales but you can reset the list.
Due to a bug in 2008 prior to SP2 drawings may have many "xref" annotation scales. Most people have been reseting the scale list to reduce the number of scales.
I found my notes on that layer that can be purged.
The Water Drop Path > Path Layer found under Settings > Surface > Commands > CreateSurfaceWaterdrop can be purged if the layer does not contain objects.
